The UW has its new UW Center for Pain Relief and its Neurology Headache and Multiple Sclerosis Clinic at UWMC in the University District.
Harborview has a neurology clinic, but its Web site does not say whether it has headache specialty clinic.

There may be other clinics and practices offering headache care in downtown Seattle, but this gives you a start.
